Table 1. Selected chemical cleavage reagents for protein chains

Reagent Peptide bondcleaveda Comments
BNPS-skatole Trp-X Unstable under acidic conditions. Must be prepared fresh prior to use to minimize side reactions.
Cyanogen bromide (CNBr) Met-X Excellent specificity and yield. Cleavage of Met-Ser/Met-Thr bonds may give suboptimal yields. Excess CNBr can cleave/degrade Trp and Tyr side-chains.
Dilute acid (pH 2) Asp-X Yields >60%. Use formic acid for insoluble proteins.
DMSO/HCl/HBr Trp-X Oxidation and modification of amino acids likely.
Formic acid (80%) Asp-Pro Yields of 40% with high specificity.
HCl (6 M) Multiple For random generation of small peptides.
Hydroxylamine Asn-Gly Yields ~50%. Generally good specificity, although some Asn-Gly links are resistant and some Asn-X bonds may cleave. Also breaks imide link to Gly.
NTCB Cys-X Splits on the amino side; Cys amino blocked.
aCleavage occurs at the carboxyl end of the amino acid unless otherwise indicated.
